I had to change some affiliate assignments. However, the commissions due were not updated to reflect the changes. Please advise how i can reassign the customer to a different affiliate and have that reflect in the past commissions due to the newly assigned affiliate.

You will need to edit the order then select the appropriate affiliate for the order. This will assign the order and the customer record to that affiliate.
